It's well known that mother's milk, in the first few days, contains anti-bodies to help boost the baby's immune system. However, what mechanism in the baby's digestive system stops it from being digested?

It is not completely true. Mothers milk is safest and easily digested by the baby. It contains probiotics . The HMO does the magic without even getting digested. It feeds the food bacteria in baby's gut

Breastmilk is made according to baby's needs. It's not possible that it cannot be digested. Infact it contains prebiotics that give rise to probiotics and help in building digestive system stronger in babies.

No, mother's milk is very easily digestible. Aptamil gold formula milk is the closest to breast milk. My sis feeds her baby this fm. It has all the necessary nutrition for the baby. It improves gut immunity.
